Will the car crank or start, or is it basically dead once you insert the key? If the alarm is triggering by itself, that's gonna be a different issue from the VATs system.
IS it the alarm going off and resetting, or does the VATs system keep you from starting the car?
The VATs system will keep you from attempting to start the car for 3 minutes, and the "Security" light will flash.
It's possible for the pellet in the key to get damaged, either from impact, or moisture. I have an intermittent problem with one of our Cadillacs with just MY key...Mama's key never causes a problem. Mine always seems to act up when it's raining.
If you are not getting any OHM reading from your key, the pellet is damaged. Are you testing from each side of the pellet?

When I open the door, the alarm starts to go off.  I can start the car and it runs fine.  I can just hear something clicking almost like a flasher would sound by the glove box turning the horn on and off.  It will go for a while then stop for a minute or so then start all over.  The car will run with the horn sounding.  I was testing from each side of the pellet and getting nothing.  I know my multi meter works correctly.

i would assume that it would be the same in your car as in my 90, there are relays mounted on the dash frame under the glove box. another bright idea. i had to feel by hand and count the relays to get the fuel pump relay to replace it.
 
do you have a second key that you can use to test the system? could be a fluke that the key will start the car but not shut the alarm off. there are number of posts on how to bypass the vats.

If it is the anti-theft alarm going off, then that has absolutely nothing to do with the VATS system. The more likely culprit is the switch for the door lock in the door that disarms the alarm sytem. My '85 does that on the passenger side...I have to unlock/lock it twice or the alarm will go off when I open the door on the passenger side. I'm just too lazy to tear into the door to fix it.

Your problem is NOT with the VATS system(or the keys)...the car starts and runs, so the VATS is working. You have a problem with the Anti-Theft security system.

Does the alarm go off if you go in thru the passenger side door also?
