The shaft/pulley is in the correct place, the nut is tight at the correct distance. The problem is a shim related issue....I believe that the bracket under the motor mount bolt is pushing in/out the pump causing it to not be in line with the crank. The slight mis-alignment is visible to your eye...so I am sure it will cause a problem someday soon.
