I didn't check this thread before I got off work. So I ended up taking the easy way out. I drove straight to Autozone after work. The car was running really poorly by the time I got there and the voltmeter was reading around 16-17V by the time I got there. They didn't come out and check my old alt. I just paid for the new one and borrowed some wrenches. Put the new one in, fired it up and...no battery light. No buzzing choke relay, either. And after a minute or two of idling, the voltmeter settled down to 13.5-14V. NICE!
After dinner, I installed the new distributor cap and rotor that I got in the mail this week. The engine flutter seems to have gone away (have to drive it some more to be sure). But the throttle seems to be sticking a bit. Either that or the choke is sticking. I have the choke disconnected at the moment. Should I hook it back up? It's 100 degrees in the shade now so I didn't think I needed it...

After a shop burned out 2 brand new alternators on my F-350 I decided to give someone else a shot. The guy I took it was old school and started trouble shooting it properly, turned out it was a bad fuseable link coming off the alternator, like a 1 dollar part. A lot of the same overload symptoms you were describing, too much juice in the system. You might want to keep your eye on it . I know with mine when they put a new alt on it and sent me on my way it ran fine for a little while and then went right back to gremlinville.

Something everyone should really have: A $16.99 Battery Load/Charging system tester from Harbor Freight. You use it for 10 seconds the next time any electrical gremlin appears and it rules out the battery and the alternator. Then you can go hunting for the little stuff.
