I feel like the car really doesn't want the windows to align. I tried to adjust them with little luck I had the body shop try to adjust them with no luck but they did get the tops to fit better.
1981 with power windows
Is the only adjustment up and down with the two bolts you see it seems like the window need to actually come back a fraction and everything would line up? (by back i mean horizontally) it is paralell to the seal????

look at it from the top. You should see ww 4 bolts Loosen these and it should allow you to adjust fore and aft. Try here and go to the repair help link and they have instructions along with a diagram.

There are several adjustments that you can make. A Chiltons manual has this spelled out very well and helped me immensely when I worked in my doors....
