John - I had the exact same problem - finally found an experienced corvette body shop and they noticed right away that the window had been set-in wrong.  It took them about an hour to reset the window and now it goes up all the way.  If you are in Michigan the shop was Impact Damage Erasure on 36th

Vette(s): 1968 convertible 427/390 British Green w/saddle interior and soft top.4 spd no air. It has just been mechanically restored from the tires up, and I'm working on the cosmetics.
hAD THE SAME PROBLEM BUT MANAGED TO ADJUST THE SET SCREWS LOCATED ON THE INTERIOR DOOR FRAME AND IT WORKED!!
