i was reading the alternator is defective? will this cause the lights  to come on?

also there is a relay clicking on the firewall left side i read it is a EGR relay part #14029543 is this also part of my check engine light issue?

i also have a small positive wire in the battery box inside car not hooked up it is on a junction block where does it go to or powers?

I believe the issue was if the diodes in the alt are bad it can keep the choke light on. the choke heater relay uses the increased voltage through the Gen Lt., from the ALt once engine is up to speed to cause the relay to drop out turning off the choke.

Choke light can come on for several reasons...usually a bad fuse. Faulty alternator, or choke heater can do it, too. Or even a faulty choke coil.
Start with the basics....check fuses, then make sure the choke is plugged in, and go from there.
